My car is twelve years old and runs well, but it is not new enough to
make expensive body repairs on it. The other day I went to a brushless
car wash, and water seeped in through a small rusty hole in the roof
near the windshield. Water doesn't seem to seep in when it rains. Is
there any way I can plug that hole while I put off buying a new car for
as long as I can?

May not be easy cause whatever stuff you use is going to have trouble
sticking.
Prepping the area so stuff sticks better may cause "small" to become large.
How important is appearance?
Try talking to auto parts store for ideas (maybe several stores)
Paint shops will be a waste of time.

Appearance is not important at all. Besides, it doesn't
show. What would bother me is the water ruining the inside
of the car further. However, let me say this.... Since I
bought the car new, water has seeped in through the gasket
on the car door when it rains. It has caused no further
problems however. Maybe I should just ignore it.

If hole is on a flat area try some clear shipping tape??

if it's really small, use a tiny blob of bondo or a small patch of the
fiberglass patching available at auto parts stores. you might even find
that a drop of the fiberglass 'glue' alone (name escapes me...) will seal
it.

Caulking compound?
And there's always 'old faithful'...... duct tape. :)
