Why do networks and stations SHORTEN episodes when rerunning "super-sized"
episodes?

Because some super-sized episodes don't just contain more commercials.
They contain a minute or two of extra footage of the episode. "Lost"
tends to do this. Then when the episode is rerun to fit a standard time
slot, that extra footage is cut.
So what you're really asking is super-sized episodes that contain only
more commercials but not more footage. I doubt that the audience would
sit still for that. There are far too many commercials in each hour now
as it is.

Why not just ADD MORE commercials to show the UNCUT version of the episode?
If a 30-minute show was 40 minutes, then rerun it for an hour, or 60-minute
show went 75 minutes, then rerun it for 90 minutes and fill out the rest
with commercials--while HYPING the SUPER-SIZED nature of the show.

"Allowed"? Is there a regulation that forbids a Cable Station from
showing 12-13 minutes per half-hour? I thought *non-broadcast* cable
channels could show as many as commercials as they wanted. (Such as
the 3-4-hour per night infomercials.)

More ad revenue for them, more of the shows we love for us. It's a win-win!
